TL;DR
Tickets bought via Trip.com cost the same as at the box office, and having a ticket in hand lets you skip the ticket-office line - though you'll still queue for the security check at the first courtyard.
At the ticket booth there's sometimes a separate 25 TRY ticket for the second floor (harem) and a combined 50 TRY ticket including the museum; previously the box office price was the sum of two separate tickets.
Overpaying means buying a ticket from resellers above the box-office price; paying for a live guide is a separate paid service, not overpaying.
Tickets, for example for a concert on the Topkapi grounds, were bought without issue at the box office for cash - there's an ATM nearby if you're short on cash.
First you queue for the security check (metal detector) to enter the first courtyard, then head to the ticket booths. If you already have a ticket bought in advance (e.g. via Trip.com), you skip the ticket-booth line.
