TL;DR
The cheapest way to cruise the Bosphorus is the public city ferry from Eminönü or Karaköy to Rumeli Kavağı, which covers the full strait. Alternatively, take a ferry from Karaköy to Beşiktaş and transfer.
At the pier area near Galata Bridge, look for the correct dock (usually the second one to the right of the bridge) — an electronic display shows the final destination and sometimes intermediate stops. Board a ferry heading to Rumeli Kavağı or Sarıyer; you can get off earlier, e.g. at Emirgan. Ferry schedules are available on the Şehir Hatları website.
The public city ferry from Eminönü to Rumeli Kavağı is the cheapest way to travel the full length of the Bosphorus. From the Galata Bridge area, simply walk across the bridge to reach Eminönü pier.
Another option is to take a ferry from Karaköy to Beşiktaş, then transfer to a Bosphorus ferry heading up to Rumeli Kavağı. This works well if you're already near Karaköy on the European side.
Both routes use the official city ferry network (Şehir Hatları) and can be paid with an İstanbulkart transit card, making them far cheaper than the tourist cruise boats departing near Galata Bridge.
