TL;DR
For Bebek and Arnavutköy, use a Bosphorus ferry from Karaköy: Bebek takes about 45 minutes and Arnavutköy is the stop before it. From Galataport, walk to the relevant Karaköy or Eminönü pier first.
A Bosphorus ferry from Karaköy reaches Bebek in roughly 45 minutes. Arnavutköy is the preceding stop, so get off one stop earlier for that neighborhood.
Galataport is next to Karaköy, but for a trip to Bebek it is more practical to use the Karaköy ferry piers rather than expect a separate direct departure from the Galataport complex.
Eminönü is on the Old City side, opposite Karaköy across Galata Bridge. You can arrive at Karaköy and walk over the bridge to the Eminönü piers, although this adds extra walking time.
From Kadıköy, ferries serve both Eminönü and Karaköy. Karaköy is closer to Galataport, and you can walk across Galata Bridge to Eminönü if needed.
