TL;DR
Rain itself doesn't stop Maldives seaplanes from flying — only severe storms do, when takeoff or water landing becomes unsafe.
During a severe storm seaplanes genuinely can't fly — they're unable to take off or land on water safely in those conditions.
Tourist traffic is currently lower (more people leaving than arriving), so even in bad weather operators usually manage to fit you onto a departing seaplane.
Ordinary rain is not an obstacle for seaplanes — plenty of travelers have flown on them during rainy weather without issues.
The downside: in rain and wind you still have to walk across the open tarmac between the plane and the terminal, so expect to get pretty wet.
